All RNA-seq, scRNA-seq and ATAC-seq data of this study have been deposited in GEO (GSE222505). The following datasets from GEO were reanalyzed with our sequencing data: the accession number for the SMAD4 ChIP in mouse intestinal epithelium from our previous studies is GSE112946 (Chen et al., 2019). Bulk RNA-seq of GSE165157 (Qu et al., 2021) was used to analyze crypt transcriptome upon IR at days 0, 1, 2, 3 and 5. scRNA-seq of GSE117783 (Ayyaz et al., 2019) was used to compare normal crypts and irradiated crypt cells after 3 days of irradiation. scRNA-seq of GSE165318 was used to analyze duodenum/jejunum boundary samples collected at days 0, 1, 3, 7, and 14 after irradiation. scRNA-seq of GSE145866 (Sheng et al., 2020) was used to analyze sorted Msi1-GFP positive cells (irradiation-resistant) and their progeny cells upon irradiation.
